Erika Jackson cited irreconcilable differences in her divorce documents.
She is seeking full physical custody and joint legal custody of the pair's 17-year-old son Jordan, according to documents published on TMZ.
The couple also have a 19-year-old daughter, Zoe.
Erika is asking for spousal support and for former American Idol star Jackson to pay her attorney's fees. She also wishes to return to her maiden name of Riker.
Former ballet dancer Erika met Jackson on the set of a music video shoot. They married in 1995.
The sudden split comes several weeks after Jackson sold his estate in Tarzana, California, for $1.9million.
This was a second marriage for the 58-year-old who was previously married to singer-songwriter Elizabeth Jackson, the mother of his oldest daughter Taylor.
The Grammy-winning producer started out as a session musician for the band Journey and went onto work with everyone from Madonna to Mariah Carey, as a producer, musician and songwriter.
His varied career saw him find wider fame when he landed the role of judge on American Idol back in 2002. After 12 seasons he left the judging panel last year, but returned as an in house mentor.
Jackson has been active on Twitter this week, but has made no mention of his marriage split.
Instead he has been keeping busy partying with stars including the new Miss America, and hitting the studio.
